The ability to look for food in itself could have been the purpose of the experiment. We always just try to adjust one variable at a time. For example, if there were predators, then we wouldn’t have any idea if the flies died because they couldn’t find food, or that they couldn’t get away from predators.

It makes sense that they would still have circadian rhythms and want to move towards light. These behaviors helped their pre-dark ancestors, and there was never anything to encourage natural selection against these behaviors.
