Remember that OBD is part of emissions as well. I suspect the switch to MAF was partly prompted by OBD needs.
It could be that the EPA test cycle requires too little engine power, resulting in cold catalytic converters; which then don't work well.

Problem is your 3 is gears for highway MPG. I bet the ND will be geared towards fun, and struggle to an EPA rating of 35 mpg. My old NB 6 speed turned 4,000 rpm at 80 mph, and the best I ever got was 26 mpg.
