As a viewer it's hard to be invested in the "matrix" reality since the crew spent so little time there. It was only two episodes if you don't count when Jack helped them escape.

The only show I can honestly where this worked is Eureka. And I think it's because while the timeline changed, the main characters did not. They remember what happened and are the same people in a slightly askew setting. Whereas on Fringe I have no idea what is going on nor and neither do the characters apparently...
