When it first came out, there was a limit of 5 transfers. They eventually removed that restriction in a software update. Now you can transfer as many times as you like. The only limit is it being a week between transfers.
Also of note, you can only transfer -to- the New 3DS. It doesn't have transferring back to older 3DS models. You can still do infinite transfers between New 3DS and New 3DS XL units, but apparently it's only one-way from old to New.

The transfer process is a lot better now. I just did a transfer last week, and after some simple steps, my new 3DS looked exactly like my old one. Same games, saves, and everything.

I think that is similar to Richard Eisenbeis's comments about how it's a bit like eating a bunch of candy at once. It is sweet, but there isn't that ebb and flow or build up to keep it from hurting your stomach a bit. That can work, especially if you pace yourself, but I can see it being an issue for some people.
