Title IX law requires university employees to report any sexual assault allegations they're aware of. They didn't. But it's probable that they know something — after all, they kicked him off the team.

I'm guessing they internally investigated and determined that he was guilty of an action in some way, shape or form that was against team rules. Could be exactly what he is being accused of in this article or something different.

Still, what can they do? Should they have violated the privacy of the girls who spoke out at common ground, supposedly a safe/anonymous forum?

Well, given that the guy was dropped nearly a year after the allegations, I'm guessing something more came to light internally that we aren't privy too. The fault here lies with Duke administrators hearing about a sexual assault accusation and doing nothing about it. Par for the course basically at a university sadly.
