I think it’s just that the stones don’t work at the TVA, since it exists in kind of a... limbo.

Not just the comics but Loki has already shown that the stones are useless outside their own universe.

Sure, but that’s because they already had a story-arc mapped out. They didn’t need another big bad because Thanos was always going the be the ultimate big bad for this arc. Having Ultron be involved in multiple movies would have forced the Thanos arc to be put on pause.
