That's what they've been building up to. Gonzales doesn't like gifteds, Coulson's part alien, Skye's an Inhuman. And he's been building a new version of the Index based on Skye's ideas from S1 about treating gifteds as people.

Uh..they do it all the time.
Agent Stoner Med Student
Yeah, he really is Wally, I don't know why they even bothered making him Barry except maybe to use his police connection.
It was Pierce's project. Fury provided oversight. Which is why Pierce wanted to get rid of Fury.
But was Project Insight Fury's idea, or Pierce's? It was Pierce's and Arnim Zola contributed to it.
Yes, but Coulson's been travelling around recruiting and setting up. So, they've been hiding. Clearly.Otherwise, they'd been competing for the same agents.
And there could be a theme here where all the people on "real" SHIELD have been attacked by gifteds.
All the 084 stuff. It had info on the Obelisk.
I think those were their financiers, the real heads are people like Whitehall and Von Strucker (actual WWII Nazis). But still, well done team Coulson!
The cast/showrunners have been talking about how May's Bahrain storyline is coming up. It was mentioned twice in the previous two episodes. Coulson says, "This is not Bahrain" (about Skye) to May.
The gifted from Bahrain. May's not going to be happy.
He kind of reminds me of The Question from Justice League.
Exactly. And they were ALL compromised. Not just Fury. Fury didn't let HYDRA in SHIELD.
Not really. Coulson is meant to look guilty of what Gonzales is claiming, but we know he's not. We know he's been doing his best to fight HYDRA with a lot of handicapping. Where has the "real" SHIELD been? Spying on SHIELD. Hmm. And look at how much equipment they have and Coulson's team looks pretty threadbare.…
Gonzales was compromised, too. They all were. They're scapegoating Fury and now Coulson.
Yeah, they're armed to the teeth and meanwhile Coulson's team had to steal a Quinjet to survive. These guys have been sitting on their butts letting HYDRA run around. No way "real" SHIELD are good.
Remember how Gordon didn't like Cal "making too much noise?" Based on the teaser for next week, I'm guessing Skye is making too much noise. They don't want to be found.
I'd kind of like Blake back.
Right. And they just added her as permanent cast.
I think she was working for SHIELD in HYDRA, but her main goal is to infiltrate "real" SHIELD, and she reports to Fury or Rogers.
