At the end of the day Margaery was a Tyrell (who were surpassing the Lannisters) and Tommen jumped from a window. Jaime was away in the Riverlands and returned to find Cersei crowned Queen and needing him.

That was a lightening raid deep into enemy territory made possible by the speed of cavalry and dragon. Once you need to cart pillage away with you everything changes. You need to keep to roads, for one, moving much slower. They set out to deny Cersei the food she'd looted from the Reach, and they achieved that.

Destroying the food supplies was the priority. She mentioned earlier how her former ally, the Reach, was now feeding her enemies.

The battle was in the balance at that point. She was playing the long game.

It's not really that simple though, is it? He's been madly in love with her since the womb and (sans Tyrion) he has no other family left at all. Sure, she torched the sept, but it was full of their enemies and they were about to pass capital crimes on her (and him too if High Sparrow and his inquisition plowed on).
