I don’t anticipate the Skrull being heavily involved in 4 myself, an after credits thing to reveal someone big was a Skrull the whole time.  My issue would be coming to terms with the idea that any of the title characters would have been replaced, nullifying any sort of character development we might have seen.

Exactly, especially since it means that as early as Iron Man 1 Tony could have been replaced by a Skrull.  It would nullify any sort of character arc he might have had, and I’m only using him as an example.  It could only work if a side character had been replaced but that would lack the impact of say finding out Tony…
