Well I have no idea how information is stored in the brain, but thinking of 100 doesn't seem to take up more "space" than thinking of 10,000,000.
Physical space has nothing to do with the concept of a larger number. You don't have to store a number on a piece of paper or on any type of media. It can exist purely in thought or as a concept.
