Except their reasons WERE bullshit. Her not knowing he was the Flash did literally nothing to protect her. And that's without even getting into the fact that it's not actually their call whether to "protect" her from (read: lie to her about) things like threats on her own life or HER coworker and friend's murder.

She literally explained why their reasoning was bullshit MULTIPLE times. She didn't fail to understand why they spent months and months lying to her; she didn't think it was a GOOD REASON.
