Everything stays the same. You do not have to add anything. The differences really come from what you can add-on. Like XBMC or Plex or whatever— and those choices will just appear as another header on the Apple TV 2's menu.
The ATV2 will play those files, but it will, obviously, drop down to 720p to play those 1080p MKVs. The only difference between the 2 and the 3 is native 1080p playback.
IOS 5.1 (5.0.1) introduced many new features to the Apple TV 2. But, it took this long to get an untethered jailbreak. (There has been a tethered one out for several months)
