This is kind of one of the main gameplay elements of Spirit Tracks. It's inelegant, but more effective than your standard "protect the npc" gimmick.

You're right, I did forget that items like the Pegasus Boots had to be assigned to A/B, whereas in LttP it was like the R button.

The trick of the pre-3DS Water Temple was that either you didn't notice the passage under the raised platform or missed a small key in some godforsaken corner of the map that in order to get back to you have to adjust the water level.

By the end of that film it seem clear to me that Matt wasn't entirely all there to begin with, being an adrenaline addict (possibly ADHD), and all the falls definitely took a mental toll on him too. Sad.
