Agent 33 is a bleeding heart and her brainwashing treatment is unstable and will not last.

The process of brainwashing, apparently, is "lot of work", so it is done rarely.
From what we see from the show (and Winter Soldier) the process is not stable with people with strong will. They must refresh the process often enough or the subject regain enough free will to reject the conditioning.
