Some of that was due to Paramount (at least occasionally) requesting that they avoid them.
There was an internal memo back in the TNG days saying that the Wolf 359 fleet wasn't even a sizable part of Starfleet, but that the impact of its loss was huge and would be felt for years to come.

I think I need to re-watch it. All I remember was Evil Bono and the feeling that the scope of the story had been reduced too much for my liking.
That's slightly… slightly… reassuring. But the latter bit bothers me a lot. "Supernatural" is no excuse for a lack of internal consistency.
It really seems like a case where the idea spent far too long in development hell.
The opening to 28 Weeks Later is the high water mark of the film and might even be better than most of the first film. The rest of the sequel… not so much.
