I mean, at least one of the episodes the point of the joke is that JD gets tricked into blackface by Turk as a joke when going to a black fraternity and he gets beat up immediately for it when Turk isn’t around. 

Is it really that hard to just put Disney-style warnings at the beginning of the episodes?

I think the Tom and Jerry DVDs did it right with the Whoopi Goldberg disclaimer. It gave proper context for the stereotypes and basically said that if we pretended use of these stereotypes never existed, then we're basically pretending racism never existed.

Acting like it never happened is not a step in the right direction.

Being able to watch those episodes with the benefit of hindsight seems more like a step in the right direction to me than removing them.
