S1 had the same problem at the end imo. They both start small on the street before building up to a big superhero-type story. S1 kept it mostly under control until the finale and Fisk's armored truck escape.
In the season's last half it really does feel like the creators were more interested in Castle's story, and the Hand stuff was something they had to do for the future.
