I thought it was fairly clear Melisandre's "plan B" (since Jon was not going to come to Winterfell with them) was to create a shadow baby with him - one that would know the ins and outs of Winterfell and could get to Bolton the way the Stannis shadow baby knew the ins and outs of Storm's End and could get to Renly.
