They were protesting in a church because of the damage that the church is a part of. It is not nice to have your communing with your spirituality disturbed, but if you are doing it in a church that has been doing damage, then the disruption to you is an unfortunate bi-product.

Although the church is private property, the damage that the church has done is probably one of the things that they are protesting.
