I do love this show, but there were some definite, look away, ignore , ignore moments that I had to do to avoid the plot holes, like when Balfour went to the coroner to get the girls body because it could lead them to him, but then leaves behind the coroners body..... that one hurt

To some extent you are right, science is like religion in that we don't always know the answer of something to be true. The important difference though is that when the reason is disproved, it doesn't disprove that all science is wrong, just that the theory is wrong and they search for a new one.
