When you're setting up 2FA in Facebook, it'll ask you to input a code from the mobile app. Instead if you click Having Trouble, you'll have the option to get a key which you can manually input in the Google Authenticator app.

Actually, it's possible to use Google Authenticator for Facebook. Apple and Twitter, on the other hand, they piss me off with their SMS only 2FA.
