Can we just list "Batman Beyond"? It seems like in every episode there's something in it that's disturbing on a surface level or has disturbing implications.
And the movie is on an entirely different level as far "kid-inappropriateness" goes.

Slightly off-topic, but whenever I play XCOM I base all my soldiers on characters that I really like; Toph, Garrus, Hawkgirl, Malcolm Reynolds, Roy Mustang, etc.
I always leave a spot for Vic "Question" Sage.

It's too disconnected for me. Yeah, Cadmus plays an important role, but it's more strongly tied to Bruce Wayne and Terry McGinnis. It's an epilogue for both Batman Beyond and the DCAU as a whole, and I save it for after Return of the Joker (assuming that one's watching the shows in chronological order, like I do).

No idea. It's kind of fuzzy. If each season's a year then at least three, but I feel like the number's closer to a decade.
