I think you're missing something. Clara doesn't have to actively manipulate Bonny. By taking Clara's form, Bonny took on all her memories. She literally let Clara into her head, to the extent Clara let her. All Clara has to do is…let Bonny have her knowledge (via everything she witnessed in the Day of the Doctor) of…
