I do know that if you talked down Sanders and let him leave, he would re-appear and give you some information later on. He also appeared in another mission as a goon where you could kill or stun him.

I believe most bosses had to be killed (they were all on the suicidal side of things) but the Director’s Cut allowed you to do it with a Stealth arsenal and toolkit. So, for example, you could kill the Tank guy by reprogramming the turrets to target “friendlies” and letting him walk into them.
