The whole point of the Fellowship itself was that it was small enough to "simply walk into Mordor" undetected. It's not a big leap to imagine that perhaps great big honking magic eagles would have caught Sauron's eye if they tried to just fly in. When the eagles came and got them, Sauron was all but dead.
