Well, yes, that one episode was not all that good, although I'm not sure why "making an episode with Hitler in it that wasn't really about Hitler" qualifies as evidence that the whole era is bad.

Yes, they are going to entrust one of their biggest shows to an anti-social weirdo who's never written for television, has made a ridiculous number of enemies, has spent the last 6 years brutally attacking the current showrunner, and hasn't written any kind of commercially published fiction in a decade or so.

Hugely popular? The spotlight? A "hot" item? I am dubious that any of these things are especially true of Californication.

I don't see how this is true at all. They've both been working consistently, Anderson in a much larger number of different projects. Anderson's most recent TV projects, Hannibal and The Fall, have been at least as visible as Duchovny's "Aquarius," which I'd never heard of before just looking up his IMDB page.
