Correct me if I'm wrong (and I'm sure someone will) but I swear Coulson told the team to go in with the 'sleeper' guns since they couldn't tell who was SHIELD and who was HYDRA. Also, Coulson pulled Ward aside to 'fill him in' when he saw Garrett being hauled out in cuffs.
I think the ending was a set up to get…
