I think usually a simple "excuse me" works for moving past someone or sitting down on/near their stuff. Dealing with creeps is tough, because of the general possibility of them being crazy. Generally the view in NYC seems to be that you should post up nearby and keep an eye on things while you're sharing the train.
How could you leave off the biggest piece of etiquette? Don't block the doors. No one gets to have their own spot on the train. Move into the car so that others can get on. When you want to get on a train, allow people to exit first.

BWI has its problems and Dulles isn’t that bad, but DCA is by far the best airport in the region. Clean, ridiculously quick and easy to get to, open and easy to navigate layout, and I’ve only once seen a security line longer than 10 minutes.
