I think that he only looked in the trunk when he went back to the car later which is when he discovered the USB stick.
When he woke up in it after the three day blackout he didn't search it then, so Tyrell's wife could have had Tyrell's body moved in the meantime.

We do know that John has learned from his experiences so although his son may not age then his mind would certainly develop and possibly grow to love his father again, from John's perspective.
I think that that was the original reason that he was unhappy, but his current reason is that his son is dying and is a little perturbed by his Dad's physical appearance. Poor John, there's just no end to his suffering. :(

I'm obviously not the only person who thought that Vanessa would kill John, and unfortunately that may still have happened, but the amount of tension and emotion generated between these two (or four) in this claustrophobic environment was extraordinary.
