From the sounds of it it any issues that may come may have to do with your knees and toes not tracking together and getting some rotation at play in your knees. I squat as low as possible(ass to ankles if I didnt have meaty calves) but my knees and toes are always aligned.

Squat University has a pretty good warmup routine.

My gym is bringing in hex plates. From what Ive overheard theyre going to install maybe a deadlift platform as well. Ive avoided the hex plates since I really like to do a little roll on the bar before I deadlift.
