I don't think he pees. We've seen his drinking water but trees/plants get rid of excess water by releasing water vapour through stomata. The problem here is that stomata are found on the leaves and Groot doesn't have them but for the sake of the argument I'll assume that Groot has similar organs somewhere on the body.
