Perhaps that is the reason they were so hesitant on releasing it, why bother releasing a game on a dead system. But this is Nintendo, it's their system so you would think it would be in their vested interest to release something for it...

It does surprise me that there hasn't been more copies made when there clearly is a demand for it. I would say that Nintendo's not one to miss an opportunity to make money, but they've shown us many times that that's not true.
Nintendo never thought it would sell well. That's the reason many games never leave Japan, because the publisher doesn't believe there's a big enough market to make its investment back.
The odds of that are unlikely. Xenoblade was a rather smashing success in North America and Europe. They also released the footage of it in Nintendo Directs aimed outside of Japan, and I believe there have been listings for it in Nintendo's stock holder meetings.
Square Enix has the opportunity to make a lot of friends if they play their cards right. Even ignoring their biggest franchises they're sitting on an absolute goldmine of IP's that people would flock to buy.
