My friend's dad bought a Flex with the Ecoboost and AWD. His is loaded with everything, including a refrigerated console between the second row of seats. We piled 7 of us in it to go to a concert and it still got after it. Great car, good looking too.

The engine in the 2000 Cobra R is 5.4, essentially a tall deck 4.6. The Cobra R is a 4v DOHC and the Lightning is a 2v SOHC. But both engines use the same iron block and forged steel crank. The Cobra R got a set of Carillo connecting rods from Ford. So, yes they have differences, but they share the same foundation.
