As an Android developer, I haven't seen any of the custom manufacturer skins alter anything core to android that would break an API that an app would be relying on.
@Justin Have you ever developed for android? If you did, you would know that Android layouts are (or at least, should be) defined by density independent pixels. This makes sure that every app scales up nicely on any sized screen(and system level widgets.. text/buttons/etc render natively at any resolution).
