Yuffie was best for morphing the hell out the enemies with her ultimate weapon in the sunken aeroplane to get sources... it's possible to max out your stats well before reaching your max level this way!

My guess is that Square, in this example, are a heavily artist driven organisation. their artists produce all sorts of environments and scenarios, and probably write the story around them, this can lead to really strained plot details as the writers try to figure out how the scenes will flow into one another.
