It's possible that the 5th movie didn't happen exactly like we thought, but Tommy was still in the institute by the start of the sixth movie? I don't think the screenwriters were too terribly concerned with continuity, but it seems like it was hinted at that he did escape the teen institute.
The idiot that did that was Corey Feldman's character all grown up. He succeeded in defeating/surviving Jason, TWICE actually, and then screwed it all up.
