Pre-rip or use an on-the-fly decrypter like AnyDVD or DVDFab Passkey. Alternatively, you can install a copy of libdvdcss from the Videolan project into the folder HandBrake is installed to. Make sure to rename it to libdvdcss.dll

Works for me... With some of the majorly screwed authoring jobs you may need to use HandBrake's "Open Source (Title Specific)" option after identifying the correct title in a DVD player but I've yet to encounter a disc I couldn't transcode in at least 3 years.

When you say transcode, do you mean remux? If so, then you should take a look at Subler.
