Yeah, I think (/hope) the writers are deliberately using Boo to demonstrate how they 'actually' feel about the Pennsatucky-Coates scenario. They seem to be exploring the whole thing with a bit of ambiguity and nuance but keeping Boo around specifically to remind us that this isn't a healthy relationship.

I read an interview with Nolan and Joy where they said they'd mapped out the storylines for six seasons so they obviously have an idea of where they want to go with this beyond where we as an audience can currently perceive the story going

Totally agree. He's the only one who seemed to realise that the film was (supposed to be?) a campy space soap opera and gave a performance that suited the tone. Unfortunately, I think the fact that Kunis, Tatum et al. give bland nothing performances makes him look out of place. But damn is he committed to his crazy…
