I think you're forgetting that Lapis admitted giving up the Crystal Gems when they were trapped in the ship back to homeworld. When they were all caught, she admitted to being brought along in the first place to take them to their base which is where they went directly towards upon entering the atmosphere of earth.

I took two things from this episode that weren't mentioned above. Apparently, Jasper doesn't know how to bubble like the crystal gems or she wouldn't have let either of the gem monsters get away. It's odd that a soldier sent on a retrieval mission doesn't know how to bubble. A skill so basic even Steven, who's scant
