In the comics, Thawne was travelling through the timestream, and that's why he wasn't affected… I don't remember exactly how they did it, but I'm guessing it was the same reason here. If not, they could probably work out some BS involving his connection to the speed force.

This show frustrates me… for as phenomenal as the characters, writing, and dialogue are, it's consistently undermined by head-scratching plot issues. The comic book nerd in me agrees with you 100%. It's a fascinating premise, and I think they've actually done a decent job with it (though it could be better of course). I love The Flash for its characters, but I get more excited watching Gotham than any other show.
