I read that as her being uncomfortable with Marty. She might be experiencing a mixture of lingering resentment from the failure of their marriage and pity for how pathetic Marty has become,
I think it's really great that they managed to humanize Pam a bit more in this episode. That being said, she really needs to be punched in the face or pistol whipped or something. I think we'd all agree she's earned it.
