During the High Sparrow season of Game of Thrones Loras is put in prison for being gay and the faith militant seem to have a huge issue with it.

There is zero evidence Criston killing Joffrey has anything to do with homophobia. 

George RR Martin actually writes a fair number of Targaryen’s as LGBTQ+, particularly the women. Rhaenyra just isnt one of them.

Without giving away spoilers I can tell you that the crimes Criston Cole goes on to commit are perfectly in line with someone who would snap when reminded of his personal failings and lack of honor to his vows. 

Homophobic act of violence? There is zero evidence Criston killing Joffrey has anything to do with homophobia. The character motivation is about his own honor and devastation at throwing away his vows for a relationship that will never be legitimized.
