Actually I myself was mistaken. Turns out that you can toggle which screens to view on the top screen only as you write the note, not write a note on top like an overlay. And when you export the note as a 3ds camera photo, you only get the note itself.

Heck, you can also choose whether to write the note over the top screen, bottom screen, or both using the screen-switch toggle. And if I'm not mistaken, you can export any notescreen as a picture to your picture gallery for safekeeping.
