Simple, use natural wood from areas poisons are not used. Also the natural filter probably would filter poisons since most poisons molecules are large.

Nothing says that multiple tubes could not be used in parrallel - increasing water flow. Also, the top chamber can be sealed and pressurized with a simple pump increasing flow.
