Elias and Anthony and Bruce all grew up in the orphan home together, where Elias had his hideout later and where Anthony got exploded. There's the picture of all three of them as youths, which is part of what Elias goes back to the building for. This is all in "The Devil You Know"
I'd assume that since Dominic was assassinated by a sniper and Elias almost was, that it would make sense to not have him taken somewhere where he could be found. I don't know that it matters if he knows about Samaritan or not.
Just to clarify, I meant "holding his own" as far as acting is concerned, not necessarily the fighting capabilities of the character.
