as I understand it they didn't know the order of airing and if the Supergirl crossover was 100% official yet when they shot this episode. So.. they couldn't make a direct reference to Supergirl. That's the official answer I believe.

some instance. this could be the verse where krypton never blew up and so the Superfam never made it to Earth. Maybe Krypton did blow up but they landed on some other planet. Myriad possibilities. But Superman as we know him and Supergirl do not exist on Barry's earth.

Remember, Zoom had the power to open breaches should they be activated/open. He used to travel across the dimensions easily, prior to them nuke bombing the breaches close. This breach was not nuke bombed closed.
