Guardians was pretty self contained as far as the MCU goes. Gunn said that after he gave Whedon his re-write of the script Whedon told him he wanted "more James Gunn" in it, which is what happened.

There are likely competing motivations in a multi-billion dollar organization. Writer/Directors want creative freedom. A shared universe constrains that beyond even the usual meddling of studio execs. Building out that shared universe can lead to even more constraints. In the comics a pre-Terrigenisis Inhuman already has superior physical abilities to Capt America. I believe those are the ones who aren't genetically diluted like Skye or Raina. Maybe Skye's physical prowess has improved, although that (or the general concept) has not been explicitly established in the MCU.
