A crazy example of the “pre-order bonus” thing is Dead Space (1? 2? I forget), where you get a Foam Finger Gun that’s crazy OP and doesn’t use ammo, or something like that. I’m too tired to Google it, but either way, it’s crazy busted.

GameCube Wind Waker runs generally use a Game Boy Advance for a few portions of the run. That’s more of an investment, and I’ve never heard it called cheating. Hell, they’ve run Wind Waker at AGDQ, complete with GBA sections, with no problems.
