Very true. I just singled out PA as a particularly special case, as most state capitals could qualify as major cities at least. Not so with Harrisburg.
There is the case of Pennsylvania, which has a pretty large population, but has its capital in Harrisburg, which isn't even in the top ten most populated cities in the state and is more about the size of a small town.

I actually haven't seen Making A Murderer or listened to the first season of Serial. However, cultural osmosis makes it very easy for me to make the comparisons between them.
