Never explicitly stated, but my assumption was that Alana was lightly drugged by Hannibal, and he was wiping away the remnants of the evidence just to be safe. He needed her as an alibi, which would have been complicated if she woke up in the middle of the night and found him gone.
I also don't have as much of a problem with it, given that she's making wrong guesses to get to the right information. For example: Lester hiring Malvo, which would make sense, but any investigation into Lester's finances will reveal it couldn't have happened and actually cast doubt on Molly's theory.
